How to input molecular constraints?

Hi,
I am currently studying fossil dolphin specimens and have been able to run my matrix in TNT without issue. However my supervisor has suggested trying to use a molecular constraints tree and I am lost as to how to implement it? I have found the define constraints window under the data tab but I don't know what to input or how I should go about it.
Any help would be appreciated!
