My most used software repair disk is TechTools Pro. I have about six versions and probably use it on half the machines I get in. It's fair. Locks up if it hits bad sectors. Takes forever to optimize files and volumes. I would be interested to hear what you use even if it just does one thing. I've used different programs over the years but the cost of keeping them all current hurts. I've used SuperDuper -pocket.com/SuperDuper/S... for a few years but just bought the upgrade last week, it cut the dup time in half, for $27.95 I was very pleased.
I think SuperDuper! is great software, I use it regularly to make a bootable clone of my entire drive for safekeeping - yes the Smart Copy feature really works well too. I always also tell people that in my experience the developer of SuperDuper provides terrific support, if you need it - even if you're only using the free version. The free version will do everything most people need but I found support so great I went and paid for the full version.
You can try Drive Genius 2 for free in a trail they have available. They have cloning, defrag, drive slim, disk repair, and a whole bunch of other neat little options. I was impressed with the UI as well. I tried the trail and immediately purchased.
Applejack for running some disk maintenance for use in single-user mode. there's also an optionally installed memory test (you MUST install memtest when you first install Applejack, there's no way to add the memtest later) - it seems to do a pretty thorough test of your RAM. Note: the latest version Applejack (1.5.1) hasn't yet been updated for OS X 10.6
I agree with bac about onyx for maintenance, and applejack for via the command prompt, however my personal favorite hard disk tool is Prosoft's Data Rescue, I attest from personal experience that it is a great tool, very useful. Great data recovery, can do some disk repair, and does cloning as well as a variety of other things.
It really is great, it saved me when my main machines internal failed and I hadn't gotten around to fixing the time machine problem it had (corrupted sparse bundle image, very annoying, seems i'm not the only one unfortunately).
I use and have an update subscription to TechTool Pro. That is my work horse and then Disk Warrior is also great for stuff that TechTool Pro doesn't fix. But Apple's Disk Utility is the first line of defense for me.
