Can I stop TW5 from deleting empty folders?

I set the "$:/config/FileSystemPaths" to organize my tiddlers. The problem is, if one of those folders is empty, TW5 deletes the folder. This creates errors for my interdependent system. Specifically there are other TWs which include the deleted folders via "tiddlywiki.Files" and throws an error when they do not find them. Is there a part in the core which I can change to prevent TW5 from deleting the empty folders? I would be also happy if someone pointed a solution to the effect of "If there is a folder at this place, include them in this wiki, else do not bother."
