As florian says, you can find out what wiki syntax is implemented in
TiddlyWiki, either in the standard edition or some other variations
(e.g., GTDTiddlyWiki). However, the particular markup has changed since
the earliest versions of TiddlyWiki, and can be expected to change
again.
There have been requests that TiddlyWiki support other non-wiki markup
schemes, either instead of wiki or as side-by-side alternatives, but no
alternative markup implementations are yet available.
By 'alternative' markup, I assume you mean other forms of Wiki-like
formatting syntax. Although it doesn't use a Wiki-syntax, I have
developed an HTMLFormattingPlugin that let's you mix TiddlyWiki syntax
with standard HTML in your tiddlers, so technically, you might say
there is currently ONE alternative markup implementation available.

Of course, using Wiki-formatting is much easier (even if you have to
learn new syntax), but it's nice to have tried-and-true HTML to fall
back on when you need to.

Eric's plugin indeed allows us to mix HTML markup with wiki markup, and
is certainly a viable alternative to wiki syntax.
To clarify my original comment: By 'alternative' I did NOT mean other
forms of wiki-like formatting syntax. I primarily meant the use of HTML
features not provided in wiki. Your plugin provides that capability,
and I suppose the techniques you've used could be adapted to other
forms of markup, if a need arose.
