What is the correct way to setup for a 5k with a common S/F when they are not all starting at the same time? Is it one segment or do I need to create a wave for the start and pull all the start times before the first finishers cross the mat? IPICO lite reader

This is a single segment race, so don't mess with segments. I recommend using the wave setting by participant and checking the box to "consider chip start time as wave time". This works great and you can have people starting whenever... as groups, as individuals etc. I have NOT tried to see the effects of not having all starts done before the first finisher cromes back using a single mat. When I used this feature I was using separate start finish lines for other reasons, so I would definitely do a trial or get some additional advice from others here.

Can i pull reads from IPICO direct or should I use jump drives?

If you're using the setup explained here, it shouldn't matter if you're using IPICO Direct or jump drives -  COVID-19 Comeback (google.com)

Shouldn't matter (Memory stick or Direct Connect)
Just make sure you set up the "Timing Location", click on the Start/Finish box for Timing Location 1. Then click on "Allow Mixed".
There are no additional timing locations and you have 1 "Finish/Split occurrence.
I have been using this set up for probably 15-20 races since the pandemic started and we went to "rolling starts". 
I have even used this with a race where they crossed the mats for a split at the halfway point of a 6 mile trail race.

As Ed stated, wave start by participant, then check the box for "consider chip time as the wave time".

Do not set a gun time. 
Everyone will have the "time of day" as their wave time, then under "Occurrence" it will show "S" for the first time they cross the mats and "1" as the second time. You'll easily be able to pick out someone who's start time doesn't look right (missed read).
