Is there a way to designate athletes on a team as non-scoring?

They are able to compete but not be a scoring member if the school.

There's not a way to do this in RD short of a DQ for these participants.  You can set up a separate team for these participants - either one for the entire race or one for each team that has non-scoring participants.  When you set up this team or teams, there's a team setting for "Do Not Score".
