Makefile not working?

Posting it here since I'm not sure if the GitHub bug tracker is being
used. The Makefile uses lyx to generate the .tex file, and then
pdflatex to generate the .pdf, however, lyx creates several .eps
files, which pdflatex cannot use.
Replacing pdflatex with latex (and then adding a dvipdf step) fixes
this.

I haven't touched the Makefile in a long time. Mostly I just export to PDF from LyX directly. Note that it's also very version dependent. I'll see if I can make the changes you indicated and check that in.
