When it comes down to it, you need to trust your instinct.  Nobody knows your baby like you.  Don't let your pediatrician or the nurses make decisions on your child's healthcare.  I would suggest - to avoid any hard feelings - to let the nurses know ahead of time what vaccines and when b/c I find they prepare the vaccines before the appointments.
I highly suggest visiting www.tacanow.org and click on "Medical" then on the left you will see lots of info on vaccines.  If you go to "Vaccines - General" you can click on the DAN! Protocol for vaccinations.  It gives very helpful information I wish I had when my son was born.  I'm glad they have this even though a lot of the DAN! Protocol doctors are very anti-vaccine.  I have heard too many stories from other parents, and seeing what happened to my son has me convinced.  It's all the scientific proof I need.
I will only voice my opinion to other mothers who ask me if I think the vaccines had anything to do with my son's autism.  I truly believe it should be the choice of the parents whether or not to vaccinate.  And Kudos to you for educating yourself like this.
