mapNH, types and counts

Dear all,
Say you run mapNH with:
   map.type = DnDs
   output.counts.tree.prefix = counts

You end up with two files:
  - count1.dnd
  - count2.dnd

Which one is for the N and S substitutions?

Hi Tristan,

A good old issue... we really need to document that.1 is synonymous, 2
is nonsynonymous. Please note that making the ratio of the counts is
not directly equivalent to omega, in case you wanted to do that.
