The film opens with an unknown ship stalking a steam train travelling through space then cuts to Suneo bragging to his friends about his trip on an Express Train. Nobita appears looking very worried as Doraemon has been missing for a few days. Nobita returns home to learn that Doraemon had arrived, he explains that he had acquired tickets for a Galactic Express Train from 22nd century, where the train's destination and travelling time is unknown.
That night, Nobita and Doraemon get on the express and Nobita later expresses concerns about missing school, Doraemon reassures him that he can use the Anywhere Door and return home. The next day, Nobita invites his friends to the Galaxy Express. Gian and Shizuka agree, except Suneo, who wants them to join him instead. Though hesitant at first, Suneo also joins them. The train has 58 carriages though 8 are visible from outside. Each carriage has 5 rooms. Nobita and his friends stay in Carriage no. 7. The train engages in a mock battle where the main characters the Anywhere Door no longer works.
Once the train arrives at the destination, the carriages separate and they meet kids from the 22nd century who constantly insult them for being from the 20th century. They initially split up into three groups, with Nobita and Doraemon going to the Western planet, where they become the sheriff and defeat all the challenges, Shizuka going to the Fantasy planet where she is the first picked out of seven Snow Whites while Gian and Suneo go to the Ninja planet where they fail miserably even with a tool that lets them cheat. Once they are all done, they decide to visit the Dinosaur planet on the next day.
Meanwhile, an evil force of parasites called Yadori which had spied on the express train earlier plan to make humans their hosts by taking over their bodies. On the day the main characters visit the Dinosaur planet, a parasite takes over the person who works at the Control Center, another parasite also takes over one of the kids from the 22nd century and leaves the others on an outlying asteroid.
The main characters figure out something is wrong once all of the dinosaur robots stop working. They decide to report about it to the Control Center in the main planet but have to flee when all of the dinosaur robots are out to attack them. When they arrive back in the main planet, they find out smoke coming out from the Main Control Center. When Gian and Suneo are in the main control center to investigate what happened, Suneo is captured by the parasites and taken control by Yadori 009. Yadori 009 tricks his friends and locks them up after which Yadori 007 reveals that Yadori is set to conquer the galaxy. After most of the Yadori force leave, the captain of the train rescues the captives, imprisons Yadori 009 and decides to take the train to another planet for safety.
However, the train crashes en route on an abandoned planet. On the planet, the captain finds an electronic cave map which Gian later follows to explore caves, but ends up getting lost along with two future kids. Shizuka, who earlier unknowingly defeated a Yadori with a gun, finds another anti-Yadori gun which they use on Yadori 009, who has jumped from Suneo's body to Nobita's. They also relocate Gian through his footprints and manage to get the train out of the mountain. Gian also discovers the two other kids from the 22nd century and a train stuck in the cave, he then uses the tool from the Ninja planet to escape.
When they are preparing to leave, Yadori force finds and attacks them resulting in a large battle, the humans then shoot their anti-Yadori guns and free all of the humans under their control, however the main leader of the Yadori then uses a gigantic robot which could not be defeated using the gun leading to the humans fleeing. Nobita, however hides behind a rock and when the leader attempts to take control of him, Nobita shoots and kills the leader.
Doraemon went missing for 3 days. But it turns out later that he went to the 22nd century to buy a mystery galactic express train ticket whose destination is a secret until the passengers arrive there and see for themselves.
Noby and the gang are aboard the Galactic Express, a Mystery Train in space with the facilities of a luxury hotel and a secret destination. They are exploring space and having a great time when the train is suddenly attacked by a band of space pirates, forcing them to crash-land on a nearby planet. As the passengers brace themselves for another attack, the fog clears and produces Dreamland, the galaxy's greatest amusement park - the virtual Space Train Heist was just a show! Noby and his friends are delighted to learn that Dreamland was their secret destination. Little do they know they're being spied on by life forms from a different planet ... friend or foe? Packed with mystery and suspense, the 16th tale of the Doraemon's Long Tales series!
In the park where they normally meet, Suneo invites his friends to his trip to Express Train. Nobita then appears looking very worried as Doraemon has been missing for a few days. Nobita and Doraemon enjoy shooting lessons while Gian and Suneo face misery in learning Ninja techniques.

A few days later, the first case of parasites is reported when the robot-dinosaurs at the planet start acting strangely. They decide to report about it to the Control Center in the Main Planet. Nobita and his friends find out some smoke coming out from the Main Control Center. When Gian and Suneo are in the main control center, investigating what happened, Suneo is captured by the parasites and is turned into Yadori 009.
Yadori 009 tricks his friends to lock them up after which Yadori 007 reveals that Yadori is set to conquer the galaxy. After, the group leaves, the captain of the train revives Suneo. The captain decides to take the train to another planet for safety however the train collapses en route on an abandoned planet. At the planet,the captain finds an electronic cave map which Gian later follows to explore caves but ends up getting lost along with two future kids.
Shizuka finds an anti-Yadori gun which they use on Suneo. They also relocate Gian through his footprints and manage to get the train out of the mountain. Gian also finds a train which Doraemon attaches with the Galaxy Express. When they are preparing to leave, Yadori force finds and attacks them. A huge Yadori robot attacks the group but they fight and defeat the whole force fleeing all the people from the virus and the president thanks the group. Nobita and his friends bid the planet farewell.
The future kids reconcile with Nobita and his group. The friends have a laugh and their planet arrives. The conductor thanks them for coming and asks them to come later whenever they like in the Galaxy Express.
A small and cuddly alien who's in charge of the train's services, facilities, and general safety of the passengers and crew.
- Ambiguous Robots: The Doraemon wiki and most external sources said the conductor is a robot, but it's never made clear within the story itself.
- Big Damn Heroes: While Doraemon, Nobita, Gian and Shizuka gets ambushed by enemies led by possessed!Suneo, the Conductor managed to save Baum from the same fate by showing him a hidden underground passage. Later on the two of them saves Nobita and gang by knocking out possessed!Suneo.
- Cute Oversized Sleeves: The Super-Express' conductor is a short, cuddly midget alien (or robot, it's not really clear) who wears a human-sized uniform. As such, his arms are tucked inside both sleeves in every scene, which flops around comically whenever he walks.
- Everyone Calls Him "Barkeep": His full name is never revealed in the film. Even the credits refer to him as the "Galaxy Super Express Train Conductor".
- It's All My Fault: After the first train crashes on an abandoned mining planet after having its fuel sabotaged by possessed!Ashton, the Conductor blames himself over the issue. Baum, Nobita and the other main characters tells him it's not, he couldn't have foreseen it either.
- Never Bareheaded: The Conductor never lose his cap, no matter what, even when he's atop the Super-Express during a high-speed chase against raiders or when the train starts crashing into an abandoned planet and throwing everyone off their feet.
- Nice Guy: Friendly, affable, polite, and sees to it that the guests of the galaxy express have all their accomodations properly tended.
- Robot Buddy: Assuming that the conductor is a robot, then he's this to the passengers.
- Token Non-Human: The only alien / robot / non-human member of the heroes, besides Doraemon of course.
A journalist aboard the galaxy express, seeking the latest scoop regarding the mystery destination before getting dragged into the Yadori invasion.
- Big Fun: A huge man, but certainly a helpful and friendly member of the cast.
- Intrepid Reporter: He goes in for the scoop after finding out about the Yadori invasion, with his reports proving useful for the Time Patrol to be alert of future Yadori activity.
- Nice Guy: A pretty helpful and friendly member.
- Token Adult: He's the only adult member of the main characters (discounting the Conductor who's presumably an adult).
