Dear Tom, 

Currently the expresso mode in the web server support maximum three template, we will remove this limit in a future release. 

Anyway there is a workaround that you could use to upload as may pdf file as you new. 

Using the advanced mode at this page 

http://tcoffee.crg.cat/apps/tcoffee/advanced?name=adv-cmdline

You don't have any restriction to the number of files you can upload, the drawback is that you have to enter exact command line options as you would using the t_coffee command line command.
