I'm releasing TaxonDNA 0.9.2 as we've just had a
number of important bug fixes. The big changes to come
through are a couple of interface fixes (the sequence
panel will only show the first 30 letters of the
species name, you can now export all intra and
inter-specific distances from the Pairwise Summary,
BarcodeGenerator now saves the barcodes as FASTA
files, not Mega).
Important bugs which were fixed were:
1. Percentages in BestMatch did't add up to a 100% (as
one category of matches was not being counted)
2. "Missing" sequences spat out by
AlignmentHelperPlugin can't be saved (there was a bug
in the setting of an internal variable, now fixed).
3. BestMatch matched a sequence to itself if the best
conspecific match was as good as the sequence itself.
For instance, if A might be shown to have a best match
of 'A' if the next best conspecific match, 'B', is
identical to 'A' (i.e. pairwise distance is zero).
This has now been fixed, and TaxonDNA will correctly
report 'A' matching with 'B', and 'B' with 'A'.
Thanks to the powerful refactoring capabilities of
Eclipse [http://eclipse.org/], I've managed to rename
all the classes in TaxonDNA, using com.ggvaidya as the
prefix (to avoid namespace pollution).
