Number of SNPs altered

Hello,

I am new in TASSEL and I was repeating the SNP calling to generate the vcf file and I am doing the same steps as I did before and I am getting less SNPs in one region, I don't know why this is happening.

I've changed the name of some sequences because the "_" was giving me problems when using plink. Maybe this is the issue?

You are using a really old update of TASSEL 5. Please update to the latest version.
