Hello,

I am using the BLUPs of different genotypes to perform a GWAS using the MLM option.
I was wondering if it was possible to use a "weight" argument to account for unequal BLUP precision across genotypes?

Thanks,

In fact, you can. There is an experimental, undocumented weighted MLM analysis in TASSEL. To use that import the weights as a phenotype. Do NOT join the weights with the genotypes. To run, select weights in addition to the joined genotype-phenotype data set and the kinship matrix then click Analysis/WeightedMLM.
