Hello,
I am using the BLUPs of different genotypes to perform a GWAS using the MLM option. I was wondering if it was possible to use a "weight" argument to account for unequal BLUP precision across genotypes?

In fact, you can. There is an experimental, undocumented weighted MLM analysis in TASSEL. To use that import the weights as a phenotype. Do NOT join the weights with the genotypes. To run, select weights in addition to the joined genotype-phenotype data set and the kinship matrix then click Analysis/WeightedMLM.
