In the profile you can add as context Application: Sleep as Android. And then invert it.

It's fantastic for work and such but it would be really handy if I could add an exception for the Sleep as Android app so I don't oversleep if I have my phone down at night. Additionally, an exception to a phone call or SMS from important people would be invaluable but I can probably figure that out if someone helps me with the app exception.

You probably want to do an "exception" by detecting the event that you care about (Sleep as Android alarm going off, phone call from someone), disabling the full silent profile, playing a sound through Tasker (via play song or play ringtone), then reenabling the full silent profile.
