I have set up an event to intercept a notification and open an app (using Autonotification). When the notification is created the Tasker event executes and the notification is removed. Is there any way to execute the Tasker action while leaving the notification in place?

What action are you using to open an app?

Can you please export your profile's description (not xml) so I can take a look? Long-click the profile in Tasker->export description Thanks in advance

Hhmm I'm guessing that the app itself clears any notifications it has when you open it since you're not doing anything to clear the notification :)

Actually the app that I open is not the same as the app which is generating the notifications. I'm not asking Tasker to interact with the app that is notifying - only to detect the notifications that it generates and open another application

That doesn't make the notifications go away then :) It must be something else that's doing that. Simply intercepting a notification will not act on it.
