You can do this with the Secure Settings plugin.

Does its "clean shutdown" similar to shutdown from shutdown menu ?

Yep, secure Settings does a clean shutdown.

Great.
Is it possible to perform the shutdown through API (from java code) ?

You sure that's clean? because from what I heard switching off/on the phone is the only way to do a clean shutdown.

It's clean, Secure Settings is the ONLY app I know that can do this, and I know a lot of apps.

Interesting, although to me it makes no difference because in my 4 years using Android i never had any corrupted files from a dirty shutdown.

Watch it happen next time I update my nightly :( lol

Don't jinx it man! XD anyway to be on the safe side, I always do this shutdown.

And In reply to Tomer, I don't know anything about java, sorry xD

If I remember right, system apps can use the shutdown API, maybe Secure Settings is doing that
with its helper.

I don't have the helper installed, just root permissions given. Checked System/app and system/priv-app. I'm curious why other apps don't do this, it's much better imo...
