I tried to tag two apps purchased from the Mac App Store, Alfred and
Swackett, and while I'm informed that the apps were tagged, they fail
to show up in the smart folder. It's obvious it has something to do
with downloads from the store: it seems like you can't set *any*
attributes, like label color.
While I'm here, if the developer reads this, thank you so much for
this app. It is most awesome.

Sounds like a permissions issue. I suspect the App Store is installing things using the root user's permissions. You'll need to go find the apps, open the Info window for them, and make sure the permissions are set to allow your user read and write access.
