One option is to model the layers as packages with stereotype <<layer>>.
Use these packages as subpackages of your subsystems, e.g.
Subsystem A
-- <<layer>> UI
-- <<layer>> Business Rule
and so on
Subsystem B
-- <<layer>> UI
-- <<layer>> Business Rule
and so on
Another option to change the order, i.e. first layer packages, second subsystems, e.g.
