IIS Structure

Please help in the structure of my IIS.
My IIS Server address is setup in DNS.
I wanted to be able to go to my application by typing app.domain.com
when I create application profiles, I am required to enter web url so application is deployed to c:\inetpub\wwwroot\app
THis would not have been a problem because I can just set that folder as my root for my IIS.
My problem is when I create another application to be accessed through
app.domain.com/reports
I cannot put my application inside app folder and i cannot put it in c:\inetpub\wwwroot also because that is already pointed to the app folder.
I hope you get what I am trying to say.
