Hi,
The streams I created using a NIH Burn-In shapefile and a working DEM doesn't cover the full watershed immediately after I click on create watershed and my create watershed.
Before clicking on create watershed, it has a working full coverage.
Why would this be? Please let me know, thank you

Burning in does not create any streams: it just lowers the DEM along the
stream lines.
Try reducing the stream and channel thresholds so they start further
upstream.

They do start further upstream. But, when clicked on create watershed, the said stream layers that pre existed, even they lose the upstream features (and subsequently so does the sub-basin)

The streams start further in that stage and the features exist in every place. But, once i create my watershed, the already created stream layers lose their features upstream and make the sub basin smaller subsequently.

As I said, burning in does not create any streams: they are never in
your model. Reduce the thresholds further, perhaps.
