HRU number setup in STEP 2 vs HRU number in SWAT Editor watershed import

Dear all,

I am facing a strange problem. I had to add new reservoirs in my project, so I had to remake STEP 2 in QSWAT. My actual HRUs in QSWAT were  5402. In STEP 3, I import my new watershed and end up with 5361 HRUs in SWAT Editor.I need tp move foward so I can set up the reservoirs and setup water allocation for crop irrigation, but there are HRUs missing. 

Is that a bug? Shall this be happening to the channels too?

If you are defining your reservoirs by a lake shapefile then any HRUs
that are entirely within a lake will disappear.

Channels that cross lake shapes will be divided into (up to) three
channels, inflowing, within and outflowing. Within channels then
disappear. If they have HRUs that have some area outside the lake, then
those HRUs (reduced to that part outside the lake) will drain into the lake.
