As the story goes the site was broken into, some say it was a telnetd process running and that's how they got in and others say it was due to a vulnerability of Apache.

The word on the ecomstation Yahoo mailing list is that they were running an old version of PHP. It had a hole that got exploited.
They have updated PHP and Apache.
