Hi:

1. I cloned the rstan files from the git repository, and I'm trying to build rstan.

2. Within directory rstan, I executed the following command from within the Windows command console:

         "C:\Program Files\R\R-3.3.0\bin\x64\R.exe CMD build StanHeaders\

3. The print-out to the console was

* checking for file 'StanHeaders\/DESCRIPTION' ... OK
Warning in file.copy(pkgname, Tdir, recursive = TRUE) :
  over-long path length
Warning in file.copy(pkgname, Tdir, recursive = TRUE) :
  over-long path length
 ...
Warning in file.copy(pkgname, Tdir, recursive = TRUE) :
  over-long path length
 ERROR
copying to build directory failed

4. What do you suggest?

5. Also, my computer OS is windows 8.1, and I am able to build cmdstan.

6. Thank you for your help!

Installing rstan as a binary from a CRAN mirror with

install.packages("rstan", repos = "https://cloud.r-project.org", type = "binary", dependencies = TRUE)

Ben, Karl is trying to build from source with custom Stan functions. Is there something that can be done to make it work locally?

Could try to build it in a directory with a shorter path

Warning in file.copy(pkgname, Tdir, recursive = TRUE) :

There is also https://github.com/stan-dev/rstan/blob/develop/install_StanHeaders.R but you may have to tweak it a bit to work with an arbitrary branch.
