Thanks. I knew the warning and I presume it is fine. So far no user has reported error due to long path names.

I just build rstan with R 3.0.1 and got (from make build in the rstan/rstan directory)
* checking for empty or unneeded directories
Removed empty directory ‘rstan/inst/include/stansrc/models/bugs_examples/vol2/biopsies’
Removed empty directory ‘rstan/inst/include/stansrc/models/bugs_examples/vol3/jama’
* adding MD5 file
* building ‘rstan_2.0.1.tar.gz’
Warning in utils::tar(filepath, pkgname, compression = "gzip", compression_level = 9L, :
storing paths of more than 100 bytes is not portable:
‘rstan/inst/include/stanlib/boost_1.54.0/boost/accumulators/framework/accumulators/droppable_accumulator.hpp’
Warning in utils::tar(filepath, pkgname, compression = "gzip", compression_level = 9L, :
storing paths of more than 100 bytes is not portable:
and many more warnings about the path length.
I'm guessing this is a new check added by R, since I didn't see it with R 2.15.1.
I'm assuming since I have gnu utilities (Debian) this is not actually an issue for me; I just thought I'd report it here.
