I think this is a known bug in Spyder and there really is not a missing dependency. . We will have to wait for the Spyder team to fix it. In the meantime I plan to ignore the warning and just use Spyder as usual. I hope that a fix will be released soon.

Hi,
i don't think this is a known bug - or it is quite old.
In the Anaconda navigator (or how the graphical program is called) there is a section on the left side named Environments. There you can install new packages try to update or install a package called `rtree`. See if that fixes the warning.

The rtree package is installed

>>pip show rtree
Name: Rtree
Version: 0.9.7

It should be OK for Spyder, since it asks for >=0.8.3, but is not. Must be a bug.

Spyder installed through Anaconda uses the Anaconda python distribution and therefore the Anaconda python environments in which packages are installed. Anaconda doesn't use the pip package manager.

Either use the Anaconda Navigator as explained in their docs. Or use the command `conda`:

C: \> conda install rtree
