App code(OLSR) and Kernal Update

SIr,

I am new to this field.I have a doubt.

Can you just clarify the following 

I am updating the kernel using new(with our changes) zimage file in a cyanogenmode(see kernel_part.jpg).But where do we put the app source code (see app_part).

Compilation is same for both??
