Is there something extra I need to do to get SkeinFox to use a custom
start.txt? I thought all I needed to do was put it in my .skeinforge
directory.

ah, you can modify the start.txt and end.txt files which are in SkeinFox -- they're actually in the skeinforge-0005/skeinforge_tools folder inside the main app bundle. Mine live here:
/Applications/SkeinFox.app/Contents/Resources/skeinforge-0005/skeinforge_tools
unfortunately you'll have to manually modify them between app updates at the moment...
