yes, the end.txt file in skeinfox goes back to absolute coordinates 0,0,20 and keeps the nozzle hot for aiding in mass manufacturing. just open your .gcode file and look at the last Gcodes and change the position(s) from 0,0,20 to 0,0,X where X is some integer taller than your object. You may need to open the stl file in something like Blender to see the height.
Note that saving changes in ReplicatorG somehow do NOT get written to the hard drive, so you may have to edit your .gcode file in something like textedit or textmate to make sure your edits are committed properly to the file.
