A couple things i have tried so far. In Taskpaper Iphone you can
assign tags to Taskpaper only files and filter out the rest.
After using that for awhile i started using adifferent system to
organize my notes by using ( ).
Example for a List i would use ( - )
( - ) Shopping
( - ) Todo
And for notes.
(Notes) General
(Notes) Work
It works pretty well for me.
