Hi all,

This little problem occurred to me recently.

Does Simphy simulate evolutionary events above the root of the species tree? and if so how can I define a threshold such as a "length above root" so that we only consider the events above the root within this range.

For example, I have a predefined species tree as input (A:1,B:1) and I would like a root length of 1. Will it work if I input  (A:1,B:1):1? Or is there any other way that we can achieve this?

Many thanks!

Hi,

I've sorted this out, so no need to worry about this anymore!

if anyone of you is interested:

for example if I want (A:1,B:1):1 then we can simply create an artificial species 'C' to have ((A:1,B:1):1,C:2)
and ignore the genes from the artificial species after simulation.

Dear Qiuyi,

Thank you very much for sharing your solution with everyone, and I am sorry I had not found time to help you out.
