All I can say is that I use Shelve to save everything, but never had a problem like that.  Are there any other symptoms?  Like are the settings reset after every restart?  Do other addons remember their settings?  I've never tried Shelve on a *nix system, so that might be a difference.

You have two options: Either

1.) Select shelve "gary-webpages" in "After program start save documents automatically" (that option can be found on the auto-save tab)

or (preferred)

2.) On the auto-save tab of the shelve (when editing the shelve) enter a regular expression that matches all the time (eg "." -- just the period) and select "Check this RegExp while browsing".

This option can be found in the main preferences window (last tab). There should be a drop-down box somewhere.

I'd recommend to choose option #2 anyway.
 

btw: I have to *edit* the settings and my Shelve only shows me "clone" or "new". How can I edit an entry to change the settings above?

I don't fully understand that question. You can edit a shelf by going to the addons-page (menu: Extra > Add-ons), opening the shelve options dialog, selecting a shelf, click "edit".
