Is it possible to calculate nucleotide frequency for isomirs like you have done in figure 4 in the paper using the command line version? My input is collapsed fasta files.

thanks to contact us!

right now this figure is only produce with the java interface. I am introducing this into the R package. 

If you go to this page: 

https://github.com/lpantano/seqbuster/wiki

you will see how to analyze your data from collapse fasta. You need to use miraligner first. And then use the R package to produce some figures. Exactly that is not yet implemented, but it would be in a week or so.
