I have encountered following error while creating HRU's (see the attached image)

Could you suggest any solution?

Please post a clearer image; I simply could not read the message.

From guessing the figure I think you have problem creating hru (overlaying soil, land use and dem classes). That suggests that there is error in that 3 shape files. I would suggest you study the sample shape files of ArcSWat and look into your files. You may also work with simple sections of your watershed to find out what section contains error.
