A broadband thermal IR image might be not enough information to retrieve
the temperature accurately. Collegues worked on a problem which is
close to yours with spectroscopic methods: Look at

Thermal imaging doesn't sound like a good idea; consult a source like
"Temperature Measurement in Engineering" by Baker, Ryder and Baker (vol 2) for
more appropriate techniques. The emissivity issue, dealing with
luminous/non-luminous flames, application of total radiation pyrometry, and
(probably best) spectroscopic techniques are all discussed. As for substrate T
measurement, a two-color system may work (and manage changes in emissivity) if
you can block reflected radiation from the flame and other heated parts, and
deal with a number of other issues as well. Find a good consultant before
throwing too much money at this.
