Capturing real assymetry

Dear all:

Two very similar 3D objects are given. For each of the two a photo is
given. There differences between the two are due to
- the natural difference and not ideal photography: a "small"
diffeomorphic distortion of one would give another one.
- a tiny amount of noise
- real assymetry.

We need to filter the first out and get the latter one (with our without
noise).

Could you point me to some algorithms for the task?
