I know that you can change this configuration if you use the script plugin (e.g. Re: [rundeck] Using sudo and OpenSSH with the Rundeck script-plugin) by changing "plugin.script-copy.default.remote-filepath" ... not sure about the built-in JSch file copier.

you can specify a directory for a node by adding a "file-copy-destination-dir" attribute.

Unfortunately, this doesn't support project/framework level configuration at this time.
