Is this happening in every project? The RDServer.ini has a flags value and if it is not 1024 Navigation Manager is disabled, not 100% sure but it's quite possible this could be a cause.

Yes, it does appear to ber server-wide.

I just checked and it is true that my RDServer.ini flag value is not 1024 (it's 265) - i'm reluctant to edit this without further information.  

Earlier, I tried switching on Navigation Manager from within the project's general settings (we don't actually use nav manager in this project however), but it did not restore the render tags.  Is there a server level setting?

You are king of the lab!  Someone on my team had set the flag to 256 in order to get pre-executing code errors logged, without realizing that he'd shut off nav manager.  Set it to 1280 to get my render tags back and the error logs.
