Brooklyn.

And there are a ton in Manhattan, which is like a 20 minute subway
ride:

I hear there's a hotel in Greenpoint, but that it's pretty expensive.
I've never had reason to use / explore hotels in the area much, so
sorry I'm not more helpful,
I think this place used to be a Holiday Inn, and my parents stayed
there once:

got decent reviews and isn't too far from the Williamsburg bridge.

I've read about a hostel in Williamsburg that is of shady legality, so
you might want to steer clear of that.
