what is the difference between a guarantee and run of ship?

Guarantee:

You are guaranteed a category on a ship - with possible upgrade.

For example on the Carnival ships, you can book a Category 4 guarantee - this
means that Carnival will guarantee a Category 4 cabin on the ship with a
POSSIBLE upgrade.

Run of ship:

You are guaranteed a cabin on the ship - could be anywhere.

Norwegian Cruise Line and Holland America Line like to run this type of
promotion - and designate and "inside" or "oceanview" stateroom on the ship.
The cruise line will assign you an "inside" or "oceanview" cabin (any category).

The terms that I'm familiar with are "assigment" and "guarantee"

When reserving under assigment, you will be assigned an actual
stateroom. When reserving under guarantee, you are guaranteed the class
of service you request, but there is a possible chance if that just
before departure there are any open staterooms you might be upgraded.

Which to chose?

This is a matter of preference. If you require a certain part of the
ship for some reason or want to know where tell friends which cabin you
are in, assignment is the way to go. I often have clients who request
assignment becuase they want to be in the middle of the ship beuase what
movement there is minimized there. If you are willing to gamble
placement for a possible upgrade, then reserve under guarantee. Know
you will be guaranteed the class of service you requested. Also
remember, upgrades are the exception, not the rule.

May not be the answer you were lookign for, but I hope it helps.

A Guarantee is MUCH better than a RUN OF SHIP because with a guarantee,
you are at LEAST guaranteed that category or better..with a ROS, you
could get anything...

That's probably true for equivalent fares. However, I think that on average the
ROS fares tend to be about the lowest you'll find when available. So for those
looking for the absolute best fare, not necessarily a better cabin location,
the ROS fare can be tough to beat.
