I refuse to compare 3D to 2D in the same category, so:
3D:
1) Rainbow Cotton
2) Space Channel 5 (maybe less prettiness, but just the whole
presentation)
2D:
1) Keio Yugekitai (Saturn version)
2) Astal

The game that "wowed" me most (as in shock) was probably Super GT when it
first was released in arcades. It was just so far beyond anything I had
seen. 4 years later, it's still one of the best looking games around,
IMO.
Currently, best looking game for me would have to Daytona 2. And even
that is sort of old. I'm still thoroughly impressed by the Model 3 for
some reason, it's just so... different... I don't know, some people were
talking about it a few days ago, technical specs and such. Anyway, to me,
even the PS2's graphics don't look as clean.
As far as home systems go, I'd have to say Shen Mue or (based on pictures
on videos, only, so I could be wrong) Dead or Alive 2. Soul Calibur and
Quake 3 on an extremely powerful computer (re: AMD running at 800mhz with
GeForce) come close, but not quite. And I'm still impressed by how good
Sonic Adventure looks. Maybe not quite as good as the above in still
pictures, but the sheer speed and framerate of the game really impress
me.

Well, the "actual game engine" in Myst would beat all, but then many
probably don't consider it an actual game. :^)
I'd vote for Necronomicon. Ecco, Sonic 2, and Astal make it a difficult
choice, but I am _still_ impressed by how "real" this game looks. Unlike
the other three games, pinball is as good as it is going to get with
Necronomicon.

Only game that kinda pretty was outdoors in Descent3 where rain
or drizzle on the windshield and the open vistas with these
colorful and odd shaped robots greeting you in mid air could
cause me to pause enough to get killed.
For the N64 I would say harvest moon, I can make geometric
shapes with the grass and alternate my flowers and vegatables
according to color and have Ann with my son standing by.
