Arena lets you pay 3, then each person picks a creature and each creature
does their power in damage to the other.
Would the fact that my opponent has a card with protection from my power
stop this from working?

opponent's choice he or she controls. Each of those creatures deals
damage equal to its power to the other.

The ability makes the creatures deal the damage, hence the damage will
be prevented if there's protection from the creature's color.
If you really want to get some colorless damage going, you need
something like Ghostfire, Mouth of Ronom or Moonglove Extract.

Note that this does NOT say "Arena deals damage equal to each of those
creatures' power to the other creature". The creatures are dealing the damage
to each other. It is not COMBAT damage, but protection-from doesn't care
whether damage is combat damage or not when it's checking whether to prevent
it - it just checks what the damage is -from-. So if your opponent's creature
has protection from your creature's color, the damage Arena makes your
creature try to deal to their creature will be prevented.
So no, this won't really help you very much in that situation.
