If you assigned the damage that way, than, yes it will go to the player.
Trample has changed since Urza's Saga was released. Now, when your
trampling creature is blocked you must *assign* enough damage to the
blocking creature(s) to equal its (their) toughness. Any damage above that
can be assigned to the player. Protection from color only reduces the
damage dealt to the blocking creature, it doesn't do anything to the damage
you dealt to the player.

So, in other words, "extra" trample damage doesn't "go through" the blocker
anymore. The "extra damage" (above the blockers toughness) goes around the
blockers to the player directly.

[nitpick] You don't attack _creatures_ with your creatures, you
just attack _players_ and their creatures can choose to step in front
of the attacking creatures to block the attackers.[\nitpick]

Stewart's right, though.

Um, first off: you can't 'attack a creature', ever. (Assuming that's what you
meant to type.) Your creatures can only attack -opponent-.

Now: if opponent -blocks- your Trampling red attacker with a blocker that
has protection from red, then when you go to assign the combat damage,
you do so normally: you have to assign at least lethal damage - the toughness
of the blocker, minus any damage already on it - to the blocker, and can
divide the rest of the attacker's combat damage between the blocker and
defending player as you like. Later, when the combat damage resolves -off-
the stack and gets dealt, any damage you assigned to that blocker will
get -prevented-... but that doesn't change how much you have to -assign-
there for any to Trample over.

Example: The attacker is a 12/5 Trampling Shivan Dragon, and the blocker is
a 1/2 flying Repentant Blacksmith. (Obviously some other cards were involved
before we got to this point.) The Blacksmith is undamaged so far this turn.
The Dragon's controller _must_ assign at least 2 of the Dragon's combat
damage to the RB ... and can divide the other 10 between the RB and defender
as he or she likes. (Usually he or she will assign the other 10 all to
defender.) The combat damage gets put on the stack with this assignment.
When it resolves off the stack, 10 damage gets dealt to defender... and
no damage gets dealt to the RB, because the 2 assigned to it is prevented
by its protection from red.
