Can a Secure Havened Vampire with Atonement have an action taken against
the Atonement? Or, does the Secure Haven only protect against Bum's Rush,
Ambush, Corruption, Mind Rape, Temptation, and the like?

No D actions can be taken against that vampire. Including stealing the
rack, de-Atonement-ing, ambush, temptation, etc.

The D action given by the Rack and the Atonement are against
the cards not against the vampire.
How does protection for the Vampire extend to those cards?
Secure Haven only prevents (D) actions from targetting the vampire.
The Rack can still be stolen, Atonement can still be burned, etc.
because the actions to do so are not directed at the vampire.
Bum's Rush, Ambush, Corruption, (superior) Mind Rape, Temptation, etc.
are all protected against, since those actions target the vampire
himself.
