Yep. I found it when I was under the car and probed with a piece
of wire. Guess how much gunk came down on my face. There is a
tray on top where the rain rail drains, and flows into the drain
tube. The water in the rocker panels comes when the tray
overflows.

I don't think it is in the owner's manual. It is clear in the
Miata Enthusiast's manual (a user-friendly workshop manual).

Okay, I might be drunkhere , but the miata.net site tells you to enlarge the
drain holes?
I have OEM-like screws in all 4 holes?
What's going on here?
I thought the screws fastened the fender bottoms?
Are they supposed to be open?

If you look at the bottom of the car you can see a flange sticking down. This
flange is where the body panels are welded to the floor board of the car. The
bottom edge of the body panels and the loard door flame has tabs set in
slightly so that there is a small gap between the flange on the fender and the
flange on the floor board. These are the drain holes.
What I did, just a month ago when I notices water sloshing around, was to get
under the car and look. If you follow the seam where the body panels weld
onto the floor board you can see the places where there are small gaps. I got
a piece of music wire and poked in the gap and it felt solid so I checked on
the other side of the car and the music wire went up in the gap easy. So I
went back to work on the plugged side. I managed to clean out the drain hole
that is under the passenger side behind the door and out drained maybe 1/2
gallon of water.

As the other poster said, the drain holes are in the part of the
unibody construction where the side panels match the bottom. The
diagram above shows that they are where the detents are that identify
the jacking points. What probably puzzles you is that they look
more like slits than holes.
The narrowness of the slit is why it can clog easily, which is
why the TSB shows to open it up into more of an oval if it is
really a problem. Cleaning with a thin wire is good enough.
