Saturn used to have quite a few but now seem to be pretty much limited
to the
base SL version.
The only brand that comes to mind that sells many manuals would be VW.
Yup, VW it is. Although if you're shopping for a *new* car most of the
VW's on my local dealer's lot (may they rot in hell) except for the GTIs
are automatics. I imagine a BMW would be about the same - easier to
find a stick, but still predominately automatic.

The marketeers, car dealers, the sales force in general believe that
the only reason a person would have a manual is because they dont want
to spend the money. Hence the mix. Only in vehicles where they can't
argue with the numbers (mustangs, etc) do manuals get stocked.

Even so - the large majority of Mustangs, Camaros, and Corvettes come
automatic transmissions. I've heard somewhere around 80% autos for
each of those three - really sad for the Corvette. I guess it helps to
have the manual around to produce more impressive numbers to print in
magazines - even though the majority of the drivers don't even come
close to using the potential of their engines.
As for other makes, I've also heard that BMW 3-series are about 50/50
manual/auto. When I got my '89 Integra a while back, it was rather
difficult to find one with an auto tranny. And then there are the
Honda DOHC VTECs where most of the models sold were manual only
(Integra GS-R, S2000, Civic Si, Prelude VTEC). Of course the more
recent Preludes and NSX models come with "SportShift" automatics
(I call them semi-automatics).

Subarus. I have had manuals for the last 17 years.

Corvettes are around 30% manual although they are selling every Z06
they make, which only comes in manuals.
Even they made an automatic-only SVX...

Acura Integra GS-R -- Soon to be replaced by the Acura RSX Type S
Honda Civic SI
BMW M5
Honda S2000
Toyota Celica GT-S (could be wrong on this though)
Acura NSX (with the larger 3.2 L V6)
There may be a few more but I can't think of them off hand.
You're correct though. Went to a Ford dealership looking for a 5-speed
Mustang GT. Couldn't find one. Is that sad or what?
