I wouldn't mind Carly having a father so to make it Roy, here's what I would
do:

Roy had a summer with some relative in Florida once--just as puberty hit him
hard. He took advantage of being out of town to lose his virginity with a
young, nervous hooker. Then he went back to Port Charles. When Bobbie
turned up, he didn't recognize her or saw that she didn't want to
remember--and possibly was hurt by her not remembering, so he started
afresh, wooing the girl he once bought.

We discover this because, somehow, Carly takes a bullet saving somebody's
life during the Hannah or Sorel debacle and needs blood. Or perhaps a kidney
or a bit of liver? Anyway, since Roy is now working for Sonny, and all
Sonny's loyal lackies are required to give blood or body parts in this
cause, Roy's compatibility comes out. Secretly, Bobbie takes his dna samples
and sends them for testing with Carly's. Boy, is she surprised. Boy, is he
surprised. Wow, is Carly surprised. AJ swears he will not hold her jailbird
daddy against her, since he doesn't mind her ex-hooker mom, either. She
doesn't kill him. But she doesn't thank her daddy, either.

Wait! Another possibility! Every time Roy sees Carly, he keeps thinking he
knows her. She looks like someone he knows. How about she's the image of his
momma? Or his grandmomma? That would make for fun flashbacks. And then Carly
accidentally sees a picture of that person. And shows Bobbie.

See, you CAN rewrite history and still respect it.
