Blade tells me there's a website like this one for "Elfin Lied", but he
lost the bookmark in a hard-drive crash - anybody happen to know where
that page is?
Or any similar pages for other anime?
(Or DVD bonuses of this sort, for that matter - there's a similar
feature on the "Gunsmith Cats" DVD, IIRC.)

"I'm *not* a kid! Nyyyeaaah!" - Skuld (in "Oh My Goddess!" OAV #3)
"When I became a man, I put away childish things, including the fear
of childishness and the desire to be very grown-up." - C.S. Lewis
Yep. One of the first things I found were ones for Onegai Teachers/Twins -

This one has side by side of the animation and actual location -
http://www5a.biglobe.ne.jp/~dai_/diary/one.htm
Diamond Daydreams (AKA Kita e -Diamond Dust Drops-) is set in various
regions of Hokkaido, and the original single volume R1 DVDs feature
information and photos about the real locations as extras (big reason
to not buy the stripbox).

Got the first one as a gift, bought the other two on sale.

And I particularly like the OneTea mini-shrine set up in the JR
Uminokuchi station:

One of the links from the Biglobe page has a different set of comparison
pics:

And another has pinpointed the location of the lake shown one the sign
from the anime (the GIF with the flashing arrow and the pic of Ichigo is
particularly cute):

If I'm reading the map correctly, it's here:

This is just begging for a Google Earth/Maps placemark collection!

Kamichu and Lucky Star both have such pages.
But I don't recall where.

Kamichu!'s located in Onomichi, a town I've visited a few times now.
It's a great place to relax after sweating in the summer Comiket queue
at Tokyo Big Sight, small-town Japan and not much changed from the 1980s
when Kamichu! was set (the railway station entrance has been
modernised).

Noein includes a couple of live clips of Hakodate in Hokkaido, with the
director and lead VA basically doing a travelogue comparing places shown
in the anime with the real ones. My favorite: they contrast a scene
where the girls at a street bench see a man on some church steps, while
in reality the street turns and you can't see the church from that
particular bench. The director then says that's the advantage of anime,
as you can put things where you want them. :)

The extras on the Stratos 4 DVDs include a documentary of some of the staff
members (mostly the voice actresses) being given a tour of the area that was
used as a setting for the series. Thought it was rather interesting the way
some things were a very close match and other things got changed around.
This site, <http://www.eonet.ne.jp/~mop/page005.html>, has pictures of the
town where most of the Pastel manga series takes place. There aren't any
side-by-side comparisons, but the site apparently is arranged by volume
numbers from the manga series (it's all in Japanese, so I'm just going by
what I've heard). I gave up on the series, but I still have the page
bookmarked.

Also not really a comparison, but it gets close I suppose:

Some more lists, and these actually come close to your request:
