Does Relaxy compile through the Flash pro or does it use Flex SDK?

At this point Realaxy uses the bundled Flex SDK (you may use your own installation, modifying
the path in Settings -> Flex SDK settings). There may be a Flash Pro compiler support added in
further releases if there's a need for it - we'll consider this as a feature request.

We're also planning to implement the direct AST to bytecode generation, somewhere near the
version 1.2. It will allow to avoid the middle step of generating the source code before the
compilation.

Might I suggest implementing something solution similar to what
they've done with HFCD to allow for multi-threaded compilation?

Yes, of course. We even already have such a task our tracker.

It would also be cool if there was FLA compilation support, where you
can select multiple FLAs for a project to be compiled. The particular
use case I am thinking of is in the development of a Gaia Flash
Framework based site, where you could have a number of FLAs you would
want to be able to compile, then launch just the main SWF when they're
done. Ideally, this would be able to be done without having to open up
or even have installed the Flash IDE.
