one old one: lots of items appear as Shared, even though i never even have read them before. it usually happens after sharing a few items together, using the LONG press;
started in the last or previous one update: i read my items, they show are read oh the phone, I exit RS, and when i get to a PC, refresh my feeds, they are still unread.

and a forgotten one:
if someone adds a comment in a shared feed, RS will only show the comment, not the actual feed content

myself. I can't imagine how RS could mark some items shared
automatically.
As for the items not getting marked read: it might be due to network
issues. If you see it consistently then we can take a look. Send me the
log (Settings > Log) in that case.
v1.9.3 that I just released has a fix to background download. If you
read any items outside RS, then during scheduled background downloads
those items will get marked read in RS too, provided that item is not
too old. (It was previously available only thru GUI refresh).
Give it a try.

I am not sure what's going wrong in your case. I haven't seen these
